Is it because the hammond creates low frequency harmonics that clash with the bass perhaps? I say this because I once tried to mix some low harmonica in with the hammond and I had to turn my harp volume up really high just to be heard, it's like the hammond just drowned me out. But when the harp volume was nicely audible, it overpowered the rest of the mix.
Now I know nothing about frequencies and mixing, so I'm just throwing it out there. You're both great musicians, so no criticism, but something's not quite right here.:| +1
